The 39-year-old, whose contract with English Premier League side Chelsea expires next month, agreed to a deal that runs until June 2026.
"[Thiago] will arrive in Rio de Janeiro to join the squad in about a month," read a statement on Fluminense's official website.
It added that the central defender would only be free to play for the reigning Copa Libertadores champions when Brazil's winter transfer window opens on July 10.
On Monday, Silva confirmed that he would leave Chelsea at the end of the season after four years with the London outfit.
It will represent a homecoming for Silva, who began his youth career at Fluminense in 1998 and made 97 first-team appearances for the club from 2006 to 2008.
"I'm very happy to return home," he said in a video broadcast on Fluminense's social media accounts. "I can't wait to get to Rio to start work and help in the best way possible on the pitch."
