Milton Gimenez put the visitors ahead with a 16th-minute strike before Jose Florentin inadvertently turned the ball into his own net.
The host was reduced to 10 men on the stroke of halftime when Jonathan Galvan was shown a straight red card for violent conduct.
Miguel Merentiel put the result beyond doubt with a composed finish after combining with Luis Advincula.
Boca, which has won each of its past three league matches, is now second in the 15-team Group A standings, a point behind leader Argentinos Juniors.
Central Cordoba is seventh, six points further back.
Elsewhere in the Primera Division on Friday, Argentinos Juniors won 2-1 at Banfield and Velez Sarsfield edged to a 1-0 home victory over San Martin. Enditem
